衛生經濟學分析的系統評價借鑒隨機對照試驗系統評價的基本原則和方法，整合針對某一疾病的某些干預措施的所有相關經濟學研究，系統分析不同經濟學分析研究結果的差異，為決策提供經濟學綜合分析證據。它主要包括以下7 個步驟：① 形成研究問題；② 確定篩選標準；③ 文獻檢索與篩選；④ 文獻質量評價；⑤ 數據獲取；⑥ 數據分析與綜合；⑦ 結果報告。但由于衛生經濟學研究的特殊性，其系統評價也面臨明顯的方法學問題與挑戰，諸如經濟學分析模型、分析角度、研究時間范圍、不確定性處理和敏感度分析方法等差異給證據評價、合成帶來了明顯的異質性，而且更需要關注合成證據結果的外推性。
